I read where Smith Brothers hones the lift cylinder on a E47 rebuild using aa ball hone. Cost a few bucks for the tool, $60.00 plus. Was wondering if I cold use my brake wheel cylinder hone with the 3 flat stones to hone the lift cylinder. The hone has never been used before. I would run it with minimal spring pressure to clean up the little rust at the top and bottom of the lift cylinder.

Yes. Used to use one before I got a berry hone, and beats the heck out of using fingers and sand paper/scotch brite pads. Ideally you do not want to see the hone marks, use lots of oil, or soap and water. It does not have to be perfect, as it is old style leather type seal.
